Usually there are more windows admin jobs. Unix usually has better pay (because there are less unix admins). Some say unix guys are bigger geeks, but I don't think that is the case they just love the command line. Now a MCSE (MS cert) can make really good money.
I would say take the unix class to get some exposure to it. Chances are even if you end up in a windows shop they might still have a unix or apache server somewhere. I think windows is easier to learn. So if you want an easier A than go windows. If you want exposure to something then take unix. Some people really have trouble learning unix.
For the job market having some unix/linux on your resume isn't a bad thing. Although you can go your whole career in MS and never touch a unix box.
