My 4 year old system's vid card has two DVI out, one for my monitor and one for my HDTV. Audio comes from the mobo to my home theater setup.

My new rig's vid card will have one HDMI port which I will hook up to my HDTV. As I am sure you know, unlike DVI HDMI carries the audio signal out with it. When I plug in my mobo's audio out to my home theater system, will I have any problems with the audio that comes out of the HDMI side of my vid card??

No, as long as the motherboard is set as the default output device.
