I will shortly be buidling a new computer with a Z68 mobo. I'll be reusing my current mechanical hard drives but adding a small SSD to use the SRT feature. In the future, if I were to replace my OS/Apps drive with an SSD, will the SRT feature still offer any benefit or would I be better off pulling the small SSD associated with SRT and putting it to some other use?

You can still use an SRT SSD caching feature even if you still have an SSD for your boot drive; it would only be effective if you have programs on slow mechnical drives still, but I donno anyone who actually does SRT along side an SSD boot drive.
