I understand the difference between .mp4 and .mkv files. My entire video library is .mp4 file format.

Will I see any benefit of using HandBrake to convert them to .mkv, or has the "damage already been done?"

You dont need to transcode - you can can just stream them into MKV using MKVtoolnix.

As long as the devices you use for playback support mp4 whats the harm of leaving them in mp4? Only convert them if you need to.
