How does going from 32 to 64 bit affect transistor count? If it's too much, that would be an honest reason not to go to 64 bits: the performance increase just wouldn't outweigh the higher power consumption.

Notice the BGA in the chart. That means the chips will be soldered to the board and not socketed. Expect that on MOST of Intel CPU chips going forward.

Does AMD offer 64-bits on their low power parts?

Yes, they do. But nobody takes advantage of 64-bit processing aside from higher performance applications ill-suited to this area of computers. I also don't see why you need to have more than 4GB for a low-end part.

I guess Intel figures that it doesn't have to compete with ARM in unnecessary ways (such as having 64 bit Atom chips) until ARM starts making 64 bit chips in 2015 or 2016 (or thereabouts).

Intel has offered limited x64 support on some past Atom parts, but that won't be the case for the next two generations. That was the point of the article.
